I have installed transducers to shoot thru the hull and they have worked fine, one was on a high resolution paper graph used for salmon fishing on Lake Ontario, it worked great........the trick is the install prep. set up the system with the transducer in a zip lock bag full of water then try different locations to find the best spot....then to fit it sand the selected spot smooth, build a dam around it and pour two part in there, then push ducer in trying not to have any air spaces, bubbles etc. Remember that transducer is just a sensor inside a block of resin, much like what you will create.
Better is the hole in the hull, but this if done right will work fine, unless you want to see minnows at a 1000' when you are doing 30 knots.
